Nagasaki's sights cluster in three areas connected by the cheap and easy tram. The Urakami valley to the north is the atomic bomb memorial zone. Around the harbour you have Dejima, Chinatown, and the temple-lined eastern hill. Higashiyamate, the southern slope, holds the old foreign settlement with Glover Garden and the Catholic cathedrals. Plan two full days minimum to do it properly.
